Our study promotes better understanding of these two platforms and offers the basis for an informed choice of these widely used technologies.Along with the development of high-throughput sequencing technologies, both sample size and SNP number are increasing rapidly in genome-wide association studies (GWAS), and the associated computation is more challenging than ever. Here, we present a memory-efficient, visualization-enhanced, and parallel-accelerated R package called "rMVP" to address the need for improved GWAS computation. rMVP can 1) effectively process large GWAS data, 2) rapidly evaluate population structure, 3) efficiently estimate variance components by Efficient Mixed-Model Association eXpedited (EMMAX), Factored Spectrally Transformed Linear Mixed Models (FaST-LMM), and Haseman-Elston (HE) regression algorithms, 4) implement parallel-accelerated association tests of markers using general linear model (GLM), mixed linear model (MLM), and fixed and random model circulating probability unification (FarmCPU) methods, 5) compute fast with a globally efficient design in the GWAS processes, and 6) generate various visualizations of GWAS-related information. Accelerated by block matrix multiplication strategy and multiple threads, the association test methods embedded in rMVP are significantly faster than PLINK, GEMMA, and FarmCPU_pkg. rMVP is freely available at https//github.com/xiaolei-lab/rMVP.MicroRNAs (miRNAs) are trans-acting small regulatory RNAs that work coordinately with transcription factors (TFs) to shape the repertoires of cellular mRNA available for translation. Despite our growing knowledge of individual plant miRNAs, their global roles in gene regulatory networks remain mostly unassessed. Based on interactions reanalyzed from public databases and curated from the literature, we reconstructed an integrated miRNA network in Arabidopsis that includes 66 core TFs, 318 miRNAs, and 1712 downstream genes. We found that miRNAs occupy distinct niches and enrich miRNA-containing feed-forward loops (FFLs), particularly those in which the miRNAs are intermediate nodes. Further analyses revealed that miRNA-containing FFLs coordinate TFs located in different hierarchical layers and that intertwined miRNA-containing FFLs are associated with party and date miRNA hubs. Using the date hub MIR858A as an example, we performed detailed molecular and genetic analyses of three interconnected miRNA-containing FFLs. These analyses revealed individual functions of the selected miRNA-containing FFLs and elucidated how the date hub miRNA fulfills multiple regulatory roles. Collectively, our findings highlighted the prevalence and importance of miRNA-containing FFLs to provide new insights into the design principles and control logic of miRNA regulatory networks governing gene expression programs in plants.Antimicrobial photodynamic inactivation is currently one of the most promising trends in the modern bactericidal protocols. Under the conditions defined in our studies, we found that in vitro photosensitization of A. baumannii with 5-ALA as a precursor of protoporphyrin IX (photosensitizer) reduces the concentration of viable cells in planktonic cultures, and this process can be strongly enhanced by pentamidine. Diode lasers with the peak-power wavelength of ʎ = 405 nm (radiation intensity of 26 mW cm-2) and ʎ = 635 nm (radiation intensity of 55 mW cm-2) were used in this study. It was found that a blue laser light (energy fluence of 64 J cm-2; no external photosensitizer) in the presence of pentamidine resulted in a reduction of CFU of 99.992 % compared to 99.97 % killing without pentamidine. When a red laser light was used in the experiments (energy fluence of 136 J cm-2; no external photosensitizer), the mortality rate was 99.98 % in the presence of pentamidine compared to 99.93 % of those killed without the addition of this drug. The lethal effect with 5-ALA was achieved under blue light fluence of 16 J cm-2 (in the presence of pentamidine) and 32 J cm-2 (without pentamidine). In the case of laser light of 635 nm, the lethal effect with 5-ALA was attained with energy fluence of 51 J cm-2 (with pentamidine) and 102 J cm-2 (without pentamidine). The possible roles of pentamidine in enhancing photodynamic inactivation of A. baumannii have been discussed.In this study, 60 samples taken from patients with thyroid dysfunction, 40 samples taken from patients with chronic renal failure (CRF) and 60 samples taken from healthy people were classified. We used partial least squares (PLS) to extract features to reduce the dimension of the spectral data to discriminate among the different samples. The Decision Trees (DT), Extreme Learning Machine (ELM), Probabilistic Neural Network (PNN), Back Propagation Neural Network (BPNN) and Learning Vector Quantization (LVQ) algorithms were used to build classification models and compare the results. The PLS-PNN algorithm distinguished between patients with thyroid dysfunction and patients with chronic renal failure with up to a 96.67 % accuracy rate, the PLS-BP algorithm distinguished between patients with chronic renal failure and healthy people with up to a 98.33 % accuracy rate, and the PLS-PNN algorithm and the PLS-DT algorithm distinguished between healthy people and patients with chronic renal failure with up to a 100 % accuracy rate. The results showed that serum Raman spectroscopy can be used in conjunction with classification algorithms to rapidly and accurately diagnose and distinguish between thyroid dysfunction and chronic renal failure.
Some beverages are known to cause extrinsic staining on the tooth. This study investigated the degree of pigmentation caused by children's acidic beverages, and to confirm the possibility of the quantitative light-induced fluorescence (QLF) technology in assessing staining of the tooth.
Bovine tooth specimens were subjected to an 8-day pH-cycling model, using six children's beverages (experimental groups) and a cola (control group), and a remineralizing solution. Before and after the pH-cycling, white-light and fluorescence images of the enamel surface were photographed with a QLF to evaluate color change (ΔE
) and fluorescence loss (ΔF
), respectively. Paired t-test was used to compare the tooth colors obtained before and after the pH-cycling. Spearman correlation analysis was performed to examine the correlation between the ΔE
